Commander's Online Help is very useful.

YouTube video of Commander installation.

This is the combined screen showing how they all interact. If you double click on a spot collector spot it appears in the Commander window and is shown on the Band spread along with everything else within 25KHz. Notice 25 is selected at the top in the Band Spread window. DXView shows all the information about that contact including Heading which can be used to turn the antenna. If you have DXKeeper running you can use capture to log the contact. I am showing DXAtlas map. Notice the 2 black dots, my location and the contact location. It also shows the antenna propagation path.

Here is a simpler picture of Commander and Band spread. When you launch Commander for the first time you will need to click the Band spread if you want to see the left pane. Band spread is good for manually changing bands as well as seeing who else is on or near your frequency. If you click on Spot collector it brings up the Spot collector.  The config window allows for changing how it looks as well as interaction. You can also change the band spread by clicking on 1,5,10,25 etc. There are a couple of other items such as the dual radio and the User-defined Controls. I can switch between radios by clicking on the appropriate circle.

Commander controls the radio or Radios. As you can see above I can switch between my IC-7600 and Elecraft KX3. The following is one of a number of config screens but I thought the radio setup was most helpful.

Config General tab

Keep the Command interval reasonable, 200 is good. User-defined Controls is checked to show in the main commander window.

Config MultiRadio tab

This is the multi radio screen. I have my KX3 added just incase I want to use it on the desktop

Config Ports tab

The main radio port is configured here, in my case port 8. If you want to use the Secondary CAT Serial Port this is the place to set it up. You can see I set up port 11 for CW Skimmer. If you use the secondary port you will need a virtual port. There are several VSP software packages ranging from free to $130. I use VSP manager it is free to HAM operators. Once you create your port pairs, I use 11 & 12, then you can connect 2 devices together. I send and receive data out of port 11 and my CW Skimmer is connected to port 12. See my CW Skimmer page.

Config Device tabs

Device 0, 1 & 2 have same setup. Use the Help to define these devices such as linears, and other controllers.

Config Memories tab

This screen defines the memory banks for Commander.

Config Bandspread tab

Use this setup to define your Bandspread screen.

Config Transverters tab

If you have a transverter then this is your screen.

Filter Groups are not shown here because they are blank. Radios with BW control will have the panel displayed.

There is much more that can be done in Commander so I recommend browsing the help file in each page, they are very good.
